I needed a few days to test my theory, as I'd managed an epic fail in deleting most of my plugins. Now that I've retrieved enough to properly test, I can confirm what caused the problem.
The original plugin limit for Morrowind was 255, but MWSE has made it so that we can go up to over 1000. TESTool can't keep up with this. 300 selected at once is its limit. Anything above that makes it go into buffer overrun and crash.
It's well beyond my scope to fix, so unless someone with the knowhow can do something about it, the only thing that can be done is to make sure one has that number or less plugins activated if they ever need to use TESTool for anything.
I have been getting errors about master dependencies every time I started the game and could not get rid of it. After running this program the issue has magically disappeared and there are no side effects so far (I'm running 100+ mods right now).
