Hmm... I tested this with destruction magic primarily (reloads with 96/100 till next level up on destruction.) Feel free to link me any mods that you think "might" be the cause of the conflict, or zip them and upload to something like dropbox or another file host service. I'd put 100 to 1 odds on it being a conflict. This mod only edits global settings which should be universal across all skills.
Also is it only one particular category of esp files that isn't working with destruction or the mod as a whole? Give me as much detail as you can and I'll see if there is any work around. Narrowing down which esp files aren't working might help as. Let me know which combination you tested if you could.
If I had to guess I'd say you have a mod which uses a script to calculate skill progress from destruction magic through separate means which ignore global settings.
