    Addendum:

After the main quest line is finished - The ghost fence is supposed to disappear but it does not. Its distant texture still remains but as you walk into it and it loads it will disappear. You need to re-generate distant land with a modified exceptional statics list. First, look in 'mge3' folder for the default exception list. Add the following lines to it if its not present. You can open the ovr file with notepad. Modify it so the ghost fence is ignored. If you add ':' in front of lines, that line isn't processed. So, after the main quest you need the ghost fence meshes to be ignored so, remove the ';' from second part and add ':' to the first part as in the text. You can do the same after completing bloodmoon quest too.

: to be enabled before main quest
    : x\ex_gg_fence_s_01.nif=building
    : x\ex_gg_fence_s_02.nif=building
    : x\ex_gg_fence_s_03.nif=building
    : x\ex_gg_fence_s_04.nif=building
    : x\ex_gg_fence_s_h_01.nif=building

: to be enabled after main quest
    x\ex_gg_fence_s_01.nif=ignore
    x\ex_gg_fence_s_02.nif=ignore
    x\ex_gg_fence_s_03.nif=ignore
    x\ex_gg_fence_s_04.nif=ignore
    x\ex_gg_fence_s_h_01.nif=ignore

: to be enabled before Bloodmoon main quest
    x\bm_ex_iceberg.nif=building
    x\bm_ex_iceberg_collapsed.nif=ignore

: to be enabled after Bloodmoon main quest
    :x\bm_ex_iceberg.nif=ignore
    :x\bm_ex_iceberg_collapsed.nif=building

Then, re-generate the distant land in MGEXEgui.exe. In the statics creation step, make sure the use of overriding list is allowed and the exception list is present. If not, then edit the list to add the exception list.

    NOTE:

For those who are trying to install MGSOv3, and have the Steam version of Morrowind, make sure you are not running Steam at the time of the installation. It can prevent some of the executables from running properly (for me it was mlox were I ran into the issue).

    Other fixes posted by Arethian:

(Note that I have not personally tested any of these fixes since I am not playing Morrowind at the moment, so I cannot answer any questions concerning these changes.)

    - There was a problem with a "a_glass_boots_gnd.nif" mesh. I found it when I went to Ghostgate room in the basement. Boots on the shelf did not have crystal texture attached. Boots on NPC there were fine! That is probably why you could not regenerate this bug. It does not affect other boots, only these on a shelf... strangely. I used a mesh from here http://www.nexusmods.com/morrowind/mods/42149/?tab=1&navtag=http%3A%2F .

    - BC Shoes Fix, stops errors in warnings, but I think I saw a small gap between shoes and legs in a game. Connected? Fix found here https://www.dropbox.com/s/usgjr6hwi53c6ma/BC%20Shoes%20Fix.zip .

    - Also, maybe not so important because becomes apparent only with other mods, my Heather flower was always outside of pots and planters. So I finally found a mesh "flora_heather_01.nif" which fixes it here http://www.nexusmods.com/morrowind/mods/36810/? .

    - Animated Morrowind in MGSO 3.0 is bugged so better to not check it, NPCs do eating sound spam in example. I think it is *chomp chomp chomp* or something like that. So it is better to not install it from MGSO but from a merged file found here http://abitoftaste.altervista.org/morrowind/index.php?option=downloads&task=info&id=39&Itemid=50 .

    - Vurt's Ashlands Branchy Trees needs an Update. I got stuck in a tree! There are two available. From Vurt's Nexus here http://www.nexusmods.com/morrowind/mods/29399/?tab=2&navtag=http%3A%2F%2Fwww.nexusmods.com%2Fmorrowind%2Fajax%2Fmodfiles%2F%3Fid%3D29399&pUp=1 , Vurts Ashlands Overhaul v1.2 or/and Pherim's http://www.nexusmods.com/morrowind/mods/44321/?tab=2&navtag=http%3A%2F%2Fwww.nexusmods.com%2Fmorrowind%2Fajax%2Fmodfiles%2F%3Fid%3D44321&pUp=1 , Vurt's Ashland Overhaul Collision Fix ZIP . It is safe to install them both over MGSO 3.0 in above order. First Vurt's 1.2 and then Pherim's additional one.

    - Vurts Solstheim Trees have an update. Trees with snow on them have collision on leaves so it is hard/impossible to walk in dense forest. Fix is on Vurt's Nexus page here http://www.nexusmods.com/morrowind/mods/37856/?tab=2&navtag=http%3A%2F%2Fwww.nexusmods.com%2Fmorrowind%2Fajax%2Fmodfiles%2F%3Fid%3D37856&pUp=1 . I think getting both Solstheim Tree Replacer II 1.1a ZIP and Collision fix ZIP is a good idea, because it is probably newer from the one in MGSO 3.0. I actually didn't go to Solstheim before updating my trees, so I do not know if MGSO 3.0 Solstheim Trees have collision problem. Whichever it is, trees update is nice.

    - "Poorly Placed Object Fix 1.2.esm" seems to be needing another Fix found here https://www.dropbox.com/s/sut59a2xfjn3prl/Poorly%20Placed%20Object%20Fix%20SN%20Walls%2BRock%20Patch.7z and better looking rock to the set here https://www.dropbox.com/s/j8dp1f8igtjg1ar/ex_nord_rock_01_Fixed%20UV.7z . These ones I did not test myself, like in I did not notice. It said so in here http://forums.bethsoft.com/topic/1478059-ex-drystonewall-c-01/#entry23122307 .

    - Better Clothes needs a Fix if you choose No Mammal Argonians in MCP. I didn't so did not notice. Fix is found here http://forums.sovngarde.se/forum/viewtopic.php?p=15#p15 .

    - Graphic Herbalism.esm needs an update to v1.3a. The one in MGSO 3.0 has one bug when you harvest different plant than you clicked on. New version is here http://www.nexusmods.com/morrowind/mods/43140/? .

Hey guys, I just recently found OpenMW and started modding a new game of Morrowind. I recommend checking out some of the newer guides like the Total Overhaul or PharisMods list. This guide is pretty outdated these days. Cool thing about OpenMW is that if you have a decent phone you can run it on Android.

Just wanted to thank you for a great guide! Without it... I would be lost completely. Really really great!
I loved these direct links to fixes downloads! So helpful!
I actually used it over a year ago, then stopped playing for some time... I am still on my first Morrowind playthrough.

Now I even managed to run Morrowind on MCP 2.3 Beta 11, MGE XE 0.10.0 Beta 16 and MWSE 0.9.5 Alpha!
You said new MGE XE did not make much of a difference for you (and even broke something), but I think that newer version is more user friendly (it did not break anything in my case). As far as I noticed, new version merits are:
    - screenshots are taken without UI (GREAT) with a few more naming choices of a file
    - you can add a frame to window mode (good when using two screens or just wanting to move the window from the center)
    - set shaders easy to use menu with descriptions
    - distant land impostors optimization with choices
    - scalable UI (Made it bigger! Yay! PS. Did you work it out? I managed it using your guide so... Hm?)
    - not to mention that if you also upgrade MWSE there are some mods requiring it to run (MWSE Containers Mod... finally made them work)

I think it would be good to mention, for newbies, in the guide that you can actually copy all Morrowind folder and have few Morrowind's "installed". Just change back and forth Morrowind folder name from in example Morrowind Copy to Morrowind. I... yes, I did not know that... *sad face*

I have also found few bug fixes not included in the guide.

    - There was a problem with a "a_glass_boots_gnd.nif" mesh. I found it when I went to Ghostgate room in the basement. Boots on the shelf did not have crystal texture attached. That's what I changed so far in bug/convenience department.
I also installed a few graphic mods etc to make it look even better. It was hard for me to find mods for that, because all modding guides are outdated. Also had no idea what is included in MGSO 3.0 for quite some time. I think I found few pearls to go with it though. Better Robes and New Dwemer Meshes and Retextures were a must have!

Some of those issues only arise when certain options are chosen in MGSO, for instance, I never experienced the glass boot issue in my game. Adding the meshes from other sources won't hurt anything, however. And after upgrading MGE did you still have grass in your game? Honestly i wish the MGE team would just quit and go away or take up responsibility for updating MGSO themselves. Mainly because not many people are modding Morrowind these days who do not use MGSO. I tried myself and couldn't find a tenth of the mods included in MGSO, for the most part they don't even exist anymore. Either way, thanks for the information. I added it to the sticky post.

Half a year later response... Such a shame there is no mail notifications.
Ah, well here it goes. I did have grass after updating to MGE XE 0.10.0 Beta 16, yes. Oddly no problems at all.
I was using the most lush options possible in MGSO for trees and grass.
      Love plants .
Afterwards, so no connection to your no grass bug, I even did add Vurts Corals and grass for Sheogorath region if I remember correctly.

      Hi.
I know lots of time ha passed. Hope you are still alive and gaming.
HOW did you update your MGE XE and MWSE? Did you just run the installer AFTER installing MGSO? or how

I figured it out. Just run the updates, it works perfect.

What happens if I overwrite MSGO's MCP with the new version (2.2) and then run it through MSGO installer? Would it work?

In my experience you can safely overwrite the patch with the new version. Just remember to rerun the 4GB exe patch afterwards.

The base game and MGSO have bugs that were never worked out. It is not a flawless gaming experience. The flaws you experience after following this guide are not due to this guide (correctly) or the installation. Save regularly and try to make it through the game the best way you can. Good luck and god-speed!

Isn't there a way to just reverse-engineer the installer and replace the outdated files so it all works seamlessly with the MGSO Options?

The scaleable UI is pretty damn tempting.

In short, no. The installer is a nightmare of options and various .exe's. I couldn't even get the new version of the main patch to work with it, hence the elaborate workarounds I presented here.

For those who are trying to install MGSOv3, and have the Steam version of Morrowind, make sure you are not running Steam at the time of the installation. It can prevent some of the executables from running properly (for me it was mlox were I ran into the issue).
