I agree that running to and from an explored area was annoying. When I played the Xbox version the only way to effectively raise my encumbrance was to make and use CE Strength items which caused other issues such as quickly breaking weapons. This seems like a fair way to deal with the encumbrance issue and you have a lot of options to fit your play style. I don't use a very high setting of this mod and I still do what I used to do (clear area, pile all loot in one spot, pick up everything and teleport out) but it is nice to have some extra carrying capacity for the loot I get from the MCA npcs on my hikes.
I always felt encumbrance was an unnecessary annoyance, adding extra trips back to an already explored ruin to get stuff you left behind. I may be alone in that thought but i've played enough morrowind in the past to know that it is the most pointless bit.
