To edit a pilot, select them in the barracks and then click their portrait on the right hand side (the area with the pilot info). Pilot names and callsigns are limited to 36 characters.
If you have Bobbert's Mod Options installed, you can choose whether to display player or pilot names on the drop screen, and if you want menus to display full names or callsigns.
Warnings:
I haven't noticed any loss of pilot skills but back up your saves just in case.
As a consequence of the way I rename pilots, you can also fire the commander. Please don't - or do, if you want to roleplay a mutiny, I have no idea if doing so will mess with your save though.
Known issues:
Because the pilots are technically new ones, the roster gets re-ordered.
The dialog box stays open even if you switch tabs and come back
Hotkeys at the bottom don't really work (back and accept do, usually)
Full names are used regardless of settings in the finances section of the operations screen
Player names are used regardless of settings in the lance status HUD during a mission
Pilot callsigns are used regardless of settings in the lance status HUD during a mission
