I just want to say that I am not using any mod that skips the prologue and I still started with no powers including ones such as first aid and being able to use melee. Other than that inconvenience everything else in the mod works as intended and I have fixed the no first aid and melee using the give power console command.
Odd. I'll investigate this more thoroughly when I have the time. The issue is that starting a new game, the powers are added by a slightly different process than loading a save, and it worked as expected for me, but some mods seem to mess it up or it is inconsistent. The fix for this should be to just load any save (no need to exit, just reload the chapter or auto save, or make and then load a quick or normal save). Don't try to add the powers via console command or you may mess up the process that adds them on loading a save. It adds all the powers if it sees you don't have any, so if you add some, it may not all them all.
I had this same issue, but I was able to fix it by manually adding back the First Aid, Rifle Butt, and the other melee power in via Trilogy Save Editor. Technically Unity and your two melee abilities (as the pistol/SMG melee differs from the AR/Shotgun/SR melees) count as powers, and without Unity you actually can't get past the first mission (as you need Unity to heal Wilson with the medi-gel). You technically start with Unity at 0 charges as you have no medi-gel.
After that, once I'd recruited Mordin, I was able to add and remove powers as necessary (I had added Warp Ammo from the save editor as well and I was able to add/remove that from Advanced Training as needed). Hopefully, that helps!
This should be pinned, if you come across this issue the commands are Givepower self SFXPower_PlayerMelee and SFXPower_PlayerMeleepistol. I had been roughing it through the playthrough and thinking it was just an controller issue. Until I was prevented from progressing because I couldn't hit the Shadow Broker.
Works great! This mod combined with your no shared power cool down makes being a biotic fun in mass effect 2. It's still a bit nerfed compared to how powerful biotics are in Mass effect 1 but these two mods narrow he gap. I see you are planning on finding a way to change squadmates powers as well. I'm looking forward to that. Some squadmates need a overhaul. Great job!!!
I installed this mod, and despite doing some loyalty missions and even getting to the collector ship advanced training doesn't show up. Is there an order I'm supposed to apply your mod?
So I found a solution for myself. I removed your mod and restored the file, started up the game and advanced training popped up. Saved the game, exited out and reinstalled your mod and now it's working. For some people it looks like that might help.
Interesting. I didn't think I interfered with the initial unlocking of things, but it's worth taking another look. When I get around to making a new version that makes it always show up, this should be fixed. Life has just been busy lately.
Just for confirmation, I encountered this as well. I was baffled why Advanced Training never showed up even after succeeding on two loyalty missions and even doing Horizon for good measure. Then I decided to check these posts. I tried Azazemon's solution and it worked for me. Thanks to both of you.
Edit: Just in case it is relevant and useful. When trying to diagnose this issue (and before fixing it) I went into the Trilogy Save Editor and went to Plot->Research/Upgrades->Power and manually enabled Advanced Training discovered. When I loaded that save it showed up greyed in the interface instead of being missing entirely. And it said "Requires 2 more upgrades to unlock" at the top. Obviously this was erroneous and I subsequently went back to an older save before performing the fix above.
Edit 2: I might as well also mention that I too encountered the no powers on new game start issue even though I didn't have skip prologue installed. The skip prologue fix worked fine for that.
Wanted to confirm that Azazemon's solution worked for me as well. I deactivated the mod after completing Horizon and the Advanced Training showed up, then saved, then reactivated the mod.
Unfortunately I just tried this and it didn't work for me - even without the mod reinstalled it still simply says "Requires 2 more upgrades to unlock"
Maybe it's because I don't understand the phrase "restored the file" - what does this mean?
I did everything else in the fix, removed the mod, loaded the old save - no advanced training popped up.
So I then manually enabled the advanced training discovered in the file editor at we arrive at the same issue that Guhndahb had but still stuck at "Requires 2 more upgrades to unlock"
If anybody here is heaving an issue where the advanced training option is greyed out, save the game, uninstall the mod, load back into the game, resave, then quit the game and reinstall the mod. I had to do this. After that it worked great.

Any advice?
Edit: I see you got a different mod for that, I might need to try that one
Edit: Reinstalling the mod seemed to fix the issue if anyone else if having this trouble.
