Sadly, no. Some time ago I tried to figure it out. Looked for a tutorial, even asked the creator of ME3T. But he said ME3T simply can't handle retexture mods.
Thats why you first have to install every other mod you want using ME3T and later at the very end you can use MEM for retextures.
