For those of us that do not actually play the game but use it as a framework for stories, this is fine.
My game stays on the same day as much as I can keep it there by adjusting the clock, and I built custom sets, populate with spawned in NPCs, all posed with story appropriate clothing and gear.
Having cleaned up settlements give me more options for set creation.
So broken quests, pre-vis etc. mean nothing to me. But I am obviously in the extreme minority.
While definitely less problematic for your use case, anything trying to reference one of the deleted records could still cause you to crash. The modding community has developed some great tools and methods over the years for doing this sort of thing with minimal risk.
Deleting large swathes of the game like this will likely result in breakages to quests and settlements, if not outright crashes. The deleted records are still referenced by many other parts of the game that were not altered to account for these changes.
