My guess its a conflict with Immersive Cleaning. The way that mod works (I think), is to duplicate all items you want to scrap that normally would be in a precombine, then set a hide flag on all those items, which still works on precombines. Then when you "scrap" them you are actually scrapping the duplicated item and not breaking precombines.
I just tested the layout again on a setup with the bare minimum mods installed and it worked fine.
One thing you can try is after it hangs, go back to manage, layouts, but choose "Refresh Layout", which just re-applies it.
I ended up (after a few tries) getting a layout from Fort in a Box to apply. I've been using Jump Start as my preferred and Fort in a Box is backup... since those are the only 2 WSFW layouts I can seem to find.
I agree it is likely something on my end. Fort in a Box ended up applying when I did it before Immersive Cleaning, but I thought I tried that with Jump Start also. I was able to use Immersive Cleaning after applying the layout just fine. WSFW layout applying can be finiky, but it's better than building from scratch. I'm impressed by your creativity in keeping lore friendly and Fort in a Box for space usage. Way more creative than I.... I would just build a huge cube and shove stuff in it. :)
