I'm probably asking for a lot here, because it looks like I'm trying to add every single overlay known to man, so bear with me:

PureDark's Upscaler - DLSS + FSR FrameGen (it has a custom "dxgi.dll" for Reshade to work, maybe this could be an issue?)
Reshade 6.2.0 Addon - trying to add a RT shader (DAMP_RT) - Depth buffer set up correctly
What I was looking for specifically was trying to hide the RT shader GI/AO from the in-game fog/god-rays, because it's quite noticeable. I definitely improve the look by adding something like ReVeil and tweaking the DAMP_RT, but it's far from perfect.
The issue: I can't get shaders to work when the Addon is active (or, more specifically, the shader toggler for the game UI/effects). The addon it's working, that's for sure, because if I disable the "Active" status, shaders start working again. I tried tweaking (randomly) the settings, but I don't really know what to look out for. I tried basically every setting in the first tab, selecting certain shaders, increasing the target index, changing the options in the dropdown, but yeah, randomly.
I haven't used PureDark's Upscaler so I couldn't really tell you if it's that is causing you problems, but if you are trying to hide shaders behind something in a different toggle group you'd have to exclude it from the other groups and enable only that specific shader/shaders on the one you're trying to hide from certain parts of the game. It'd have to be separated from the UI Shader group like the in the AO Test file if I'm reading your issue correctly.
Just an update here. I downloaded this REST preset for FOLON which already has the "fog" shaders selected, and it works, sort-of. It's kinda a shame that it seems to significantly lower the visual impact of the RT shaders, but I guess this is as good as it can get.
I came upon a similar issue to this when trying to upgrade from vers. 1.1 of this mod to vers 1.2 (with or without fog removal/AO). I use PureDark's Upscaler as well for the DLAA, though not for framegen. With the addons active no shaders appear to work at all for me.
Swapping back to the older version for just HUD removal continues to work so I'm just using that for now.
I just tested PureDark's Upscaler and I think it's using the same shader that's been toggled for the HUD/UI in v1.2, everything else works and all I'd need to do is move them to a different shader type.
Upon preliminary testing in my set-up that hotfix you've made appears to work perfectly with the updated version and addon support, at least with the DLAA/PureDark's upscaler. The HUD is excluded successfully. I have yet to test it properly in fog/mist.
I seem to still get smearing in some foggy rain, also is there really no way to use the upscaler version without HBAO? It's really ugly compared to the AO Reshade can do.
I did try making a version without needing HBAO for the upscaler ver. but the shaders would darken the game depending on the type that was used no matter which shader I toggled in the REST ini. Also with the fog smearing I'd have to look into it since I was using the Shader Toggler that removed the fog, so I haven't come across that issue yet.
Have you tried to hide Reshade effects under fog or water? I only got REST to exclude fog but it causes visual bugs with some shaders like Immerse MXAO.
I've tried but I've sadly not been able to figure out how without causing visual bugs too. I did find the pixel shader of the in-game sunlight that could work but it'll only display inside the light only.
Does your REST setting exclude loading screen from ReShade? I've been wondering if REST can exclude FO4's loading screen for some time, but too lazy to try it myself.
In some lighting conditions with the Reshade settings I use the HUD could be rather glaring, this totally removes that issue. I don't mind the Pipboy still being affected, since it is an in-game article.
