That's because animation bones are in different places.
All you gotta do is get the "out-of-place model", copy it to the "working in-place nif", and change its position so it fits nicely. This is easy, but a bit boring to do, it takes a few minutes at least, and you may have to change the position of all muzzles, mags etc.
