Would problems arise if you were to uninstall this after beginning a game/save?
The only reason I ask, is because I'm not familiar enough with the game to know if I'm running into a truly unique NPC, like for a quest, or a 'unique' NPC that was given a name by this mod. I guess I find comfort in knowing it's 'just' a settler, and killing them won't affect anything. I may keep it, I'm just considering if I want to or not.

I don't know what would happen if removed midgame, as I didn't test for it. Generally speaking, though, it isn't a good idea to remove mods midgame, as there's no telling what systems they're hooked into that would break if they're removed, or what artifacts would be left behind even if nothing gets broken.
As far as the WHN series is concerned, the one most likely to break something if removed midgame is the "Settlement Edition" (or the AiO, which contains the same data) due to all of its bells and whistles. In fact, it is the reason "and more" is part of the series titles. On the other hand, those same bells and whistles make it the most useful entry and the one most worth keeping.
That said, it is probably safe to remove the others, especially if you haven't yet encountered any of the NPCs in question, since those entries are limited to names, height scaling, and face replacers, all of which will revert to vanilla if the mods are removed.
