Not sure if it's you I should be referring this to, or to the original mod author, but in Egret Tours Marina, the lower warehouse has a windowed wall that is still double stacked on itself (the one facing the hill) and 1 of the shelves is still not able to be scrapped, along with some pieces of the shelf laying on the ground.
It could also just be slapping this onto an existing save incompatibility, when I went back to Egret today after relaunching my game the place has entirely reset the original clutter on top of the now fixed buildings, completely breaking the settlement for me unfortunately.
Yeah I'm working on getting it figured out now, Vortex is being a pain like it enjoys being so I'm trying to manually resort things now.

There are two esps in the StoryWealth Settlements Previs optional download: StoryWeath-Previs-Settlements.esp and StoryWeath-Previs-SouthBoston,esp, that have some conflicts in FO4Edit. The SouthBoston file has a later timestamp (2023-09-11), but seems to mostly be keeping vanilla records, while the Settlements previs is dated 2023-08-03, but seems to have the changes needed to allow scrapping of settlement items.
Which one should load later, i.e., win the conflicts?
