A lot of things are already "baked" in when you start the game.
Are they naked or still wearing their regular outfits?
To be sure, use the 'resurrect' console command on certain NPCs you know that should be wearing the outfits.
Did you make sure that you can even craft the outfit yourself?
Looking at your download history, are you sure you downloaded the required mods?
Checking the comments I saw that one option was to use the "Resurrect" command, I used it on Glory and Desdemona and it was resolved, except for drummer boy

Yes, with fo4edit or your mod manager. Which may help you or not.
The file is an ESL-flagged ESP file, so you can just open it up, highlight the "File Header" section, go to the "Record Flags (sorted)" entry, and untick the ESL option

If the file is .esl, you can just rename it to .esp.

With your mod manager, there should be the function in the "plugins" section where you can untick/tick the ESL flag
Sorry for being "special" but is the second download affecting all NPC'S or only Railroad NPC'S?
All NPCs relevant to the Railroad (excluding Boxer from Far Harbor DLC).
The RR NPCs I'm talking about, like Drummer Boy or Doctor Carrington, uses the generic outfit lists that other regular NPCs use so I had to change their outfits by directly editing their NPC entry which may cause conflicts with NPC overhauls that changes their appearance or stats.
