It will overwrite existing "Rogue Scientist" esp and ba2 files, but should be compatible with saves based on the earlier mod.
Have you installed "Start Me Up - Redux"? https://www.nexusmods.com/fallout4/mods/56984 Rogue Scientist by itself won't change your startup. When you leave the bathroom, be sure to select the "It's a dream" option. That will give you a menu of other options; but the "memory" options lock you in to the "sole survivor" beginning. Next thing to check: have you got the "Start Me Up" load order correct? It's a little tricky, but there are clear instructions on the web site. After that: is there a mod conflict? "Start Me Up" is complicated enough that some mods interfere with it. If none of these work, get back to me and we'll see what we can do.
I see SMU mention and I'm happy. I'm working on an add-on to expand dialogues specific to Institute related start but it may take some time. I know at the current version the dialogues are not logical
I've found no problems in my playthrough using SMU, and I don't expect any. Most of "Rogue Scientist" is new crafting recipes, some of which use existing vanilla assets while others introduce items specific to this mod (filter for RogueScience in the Creation Kit.) The only changes I've made to vanilla assets involve ballistic weave: with this mod enabled Institute uniforms accept ballistic weave, and with the right skills you can craft ballistic weave without entering the Railroad.
