Well, you answered your own question. The point of crafting back and forth is so that you're able to use the misc items for crafting, scrapping, and turning in for quests (Like the one in Vault 81). The misc items and weapons aren't the same records, so the game treats them differently.
Ok, thanks for the clarification, but curious. Since you can scrap weapons in game, maybe we can some how make the misc weapons while as weapons act the same or similar way to crafting material. I think you can do that by adding specfic keywords to the misc weapons, sorry I thinking out loud and not super well versed in how the game works, but I think it might be possible to keep them as misc weapons while retaining all their misc items attributes.
Restoring them as tools is also handy if you plan on selling them in Vault 81.
Love this mod. It's something I've wanted for a long time. I know you aren't the original mod author but the script implementation is the right way to do this and not knowing how is why I stopped at just making a scalpel.
Do standard tool remesh/retextures work for these?

I'm not sure if retextures will work on the tools, since they use separate meshes.
