Better cooking stations and Better stores are no major loss as they are mainly decoration for assets that should still exist. Had not noticed CWSS going, that's a big one. Thanks for letting me know, I'll have to find a replacement for that as I use that a lot.
Without knowing exactly what is missing I can't really give much advice. It's possible that missing items are an error in the transfer, maybe nuking and re-blueprint-ing will work. But that's a big MAYBE, and you'll loose any work you have done on it since. So not really a solution.
However, one thought, if any of the missing things are things like green plantlife that you have seen in my video or screenshots; some of those things are added by some of my other mods that are not related to settlements (many of which are listed in my YT video descriptions). If the missing items are definitely constructed, I would suspect they are from some of the missing mods.
