Hello. I have been away from Fallout 4 for a while now, but I will try my best to help.
You don't need to add the beds yourself. Everything should build up fine if you have the materials. I built the city plan to be done from LVL 0 to max 3, one at a time. If you're jumping to the final city plan LVL right from the start, I don't think that would work.
If you're progressing normally through the levels, check if you have all the essential mods I listed and that of them are all up to date. Be advised that Fallout 4 got an update recently, so I suspect that probably broke a lot of stuff. If the essential mods are all okay, try getting the recommended ones I list as well. This guarantees that everything would look the same as the pics.
Sorry I cannot help any further. When I get back to Fallout 4 again, I will see what I can do about this mod.

Hopefully somebody will see this and have an answer.For whatever reason,there is no power and it won't even let me set up a generator.Where is the power generator the lair is supposed to have,even at. Never mind.I found the problem.
Sorry for the late reply. The main power source is in images 16 & 18, part of a pack by the amazing modder pra. It pops up when you reach level 2 (I think), but before that it's all mini-generators that barely keep the place running. I positioned it on to the left of the control room; the room where the Mechanist watches you and unleashes his legions of robots during the DLC quest. Hope this answers your question.
ran into this weird bug where I can see all the action markers throughout the whole build, its super creepy, it looks like these blue ghosts just standing there.
Those are the idle markers placed around the settlement. They show up when you're in workshop mode, and you can add, move or remove them like furniture. They are part of SS2 and SS2's Wasteland Reconstruction Kit and NPCs make use of them.
If they are showing outside workshop mode, then that's maybe a side-effect of a slow script lag. Just enter workshop mode and wait for 10 seconds or such, then exit. That should do the trick.
I'm having trouble getting everything to build for some reason. when I initially build, there is no music or anything, and i can see debris floating in the air as if platforms were supposed to be there. any suggestions?
This is a new save, first time using this sim settlement plan in particular. Actually this is the first time ive used a sim settlement in the mechanist lair at all.
I dunno about the music honestly, but this mod doesn't touch that, I am sure. The only thing that comes to mind is that I build with no background music in my game, so maybe check your settings and see if the music has been muted, although that's highly unlikely.
As for the debris, yeah that's unfortunately common with city plan exports, and I wrote about it in the description. The only work around is to scrap everything you can in the settlement before you build the city plan, or at least scrap the catwalks/walkways/platfroms and the metal fences. That should resolve the flying debris.
I also highly suggest you do a vanilla cell reset for the Mechanist's Lair ((Basically wait 30 in-game days either outside in the open world or another interior cell)). That should remove any lingering robots bodies left from the Mechanist's fight.
Yes, you have to finish the Automatron DLC quest "Restoring Order" before you can claim the place. It's basically the last quest in the DLC. You coud try to cheat or use console commands, but I advise against that.
As for Vault 88, no, you can totally ignore it or do it whenever you like. I didn't use any Vault Workshop items.

instaled and tested on lvl 1 yeap some small fps drop confirmed (have only base ss2 and wf) but on strong pc there be no problem look very nice but for me(only for me) there to many stuff even on lvl 1.
I am sorry to hear that. I did try my best to not build many things ((You should have seen the previous iterations xD)). But I admit I built lots of walls, floors and such to make structures as stable-looking as possible.
When you say "stuff" do you mean things like loaders and crates that you can scrap via workshop mode? If so, please make sure to scrap everything except the small generator behind the metal ramp before building the city plan.
If you mean the SS2 scrap containers stack, that's intentional. They are the same during all 4 levels.
stuff means i dont like huge settlements with huge amount of beds interios stuff and other ).i like small complex things. i dont critic your work (its great) just give feedback after testing it thats all )
