This method is almost 8 years old. It's been superseded and obsolete for a long time. You don't need this method anymore, I'm just leaving this up for history's sake.

Seems the beta update broke this method so now it has to be done manually as such:
Add your mod to the data folder, start the game, then quit.
In C:\Users\[USERNAME]\AppData\Local\Fallout4 open plugins.txt and copy and paste what is in DLCList.txt in the same folder into plugins.txt then save and close. Set plugins.txt to read only after, otherwise FO4 will erase the changes you made. At least that is what worked for me since it automatically seems to see the esps in your folder and write them to DLCList.txt
You MUST drop the mod in and start the game first, then quit otherwise DLCList.txt will not be updated with the mods you just added to the data folder. Do NOT delete Fallout4.esm from plugins.txt paste your list after that.
Need new directory path as I have no folder named AppData in my "USERNAME" folder. Fallout 4 is only found in 3 locations: Local Disk (C:)/Program Files(x86)/Steam/SteamApps/common/Fallout 4 or This PC/Documents/My Games/Fallout 4 or Local Disk(C:)/Games/Nexus Mod Manager/Fallout 4 alternatively Users/[USERNAME]/ placed in front of Local Disk(C:) or This PC works too but only extends directory path
I am not sure about Windows 10 but ... if you do not have show hidden folders turned on you will not see AppData.
Try entering %appdata% in your explorer bar. When I do that it brings me into the appdata/roaming. You'll need to either turn on hidden folders, or search for plugins.txt and find the folder it is in.
That worked! Thank You! The folder was hidden and after checking the show hidden folders I was able to access AppData\Local\Fallout 4 and get to Plugins and DLClist files.
thanks for the replay. i get it back myself. i reload one mod and now the game load all again , like befor. but i think i will use Fallout 4 Tweaker by Bilago, looks great.
indeed... i thought i had broke the game at first. But i tried installing the Fallout mod manager on nexus and launching the game via that manager while still running NMM working, got mods working that way.
I uninstalled the beta patch to get this working. The data files menu pops up and displays all of the mods I have installed or have tried to with NMM, but the files I've attempted to add recently will not stay checked. Is this because they are active on NMM? The newer mods will not show in game regardless.
I'm not sure if people have tried this yet, but I have and it still works even after the latest patch or update. Just go into your FalloutPrefs.ini, search for the [Launcher] category, and then just add the line "bEnableFileSelection=1" under "uLastAspectRatio=1". Then just click where the data menu is supposed to be hidden and you'll find it! And yes it is tested. I tested it just now.

After the Patch 1.2 is method has become redundant. It no longer works!

Also, Bethesda added the official plugin manager in-game, from their mod menu.
Either use that or NMM.
I'd recommend the NMM though.
You need to enable Archive Invalidation.
