It could just be a different robot that is of the same model? Or maybe you have played Project Valkyrie which has some other suggestions on the relationship between the three games (FO3, FNV & FO4) and the main actors. If you have then having RL-3 in the Commonwealth would not seem quite as odd.
Any chance you could add an option to dismiss him to a location? He always goes back to the same scrap yard. I'd love to be able to dismiss him to Red Rocket so he hangs out with the rest of my robot army when I don't need him with me.
-Could you stop RL-3 from initiating dialogue every time he faces you?
Since the Capital Wasteland robots version obviously has the Automatron requirement; -Could you set up RL-3 so he can be interacted with a robot repair kit to heal him when he's downed? -Could you set up RL-3 as an Automatron robot workbench compatible robot for upgrades?
