Just my take, take it for what it's worth: 1) This weapon is a military class weapon - so 5.56 seems appropriate. 2) Fallout 4 is a post-apocalyptic world where the very government that institutes things like separate ballistics bullets in the same caliber as civilian ammo doesn't exist anymore.
One would think that in a post-apocalyptic world these calibers would be condensed into one load - and weapons adjusted accordingly (or discarded entirely). My guess is that there are more 5.56 rifles than .223, but the reverse is true in terms of 7.62x51 vs .308. .308 rules the day in that regard - as the military has long moved on from Battle Rifles for the most part.
In fact, one could look at calibers like .38 Special and consider them obsolete - since .357 Magnum would be the cartridge you'd handload if you had a .357 Magnum Revolver or Rifle. Yeah, .38 Special is "cheaper" to make, but there is little point in 2 different calibers of ammo for the same weapon in a post-apocalyptic world - where the resources to make them are scarce as it is.
