Before Installation
Just scrap everything in the settlement and Transfer Settlement.
After Installation
Use Workshop Workbench Marker or any mod you may have that moves the Workshop Workbench to move the Workbench to wherever it looks best.
Go over the settlement and manually disable any trees or shrubs that grow into the wall or buildings unless you don't care about immersion.
You will also have to disable the rocks at the bottom of the ramp at the main entrance.
Simply press ` (the one to the left of #1 on your keyboard), click on the object and type disable and press enter. Do this for every object.
