I don't have Fallout 4 installed at the moment. Do you have the transfer settlements mod? Do you have all the recommended mods listed on the description page? Have you found the mods that were moved using the tracker? (also linked on description page)
once you have the mods required;
Method;
Sanctuary; Remove all buildings and foundations. You will need to "disable" and "markfordelete" the steps etc that don't match after placement.
Red Rocket; The trees and shrubs on the RHS of the gas station will need to be cleared. The old cars etc can be scrapped after placement ("disable" and "markfordelete")
Starlight; You will need to remove the billboard and a few trees after placement.
Tenpines; You will need to clear some rocks after placement to reveal the staircase. Some trees and rock will intersect the walls etc. Easiest to do all this after placement. The water and waterfall in the lower pool may not load as they fall outside the original boundary. Easy to replace.
Abernathy; this one's easiest done after placement...nothing major, just a general tidy up
The individual settlement pages have more screenshots, if you need a better idea of the layout.

That's interesting.... I wonder if it is "Clean and Simple" causing the issues. I am sorry that you are experiencing difficulties however. Sometimes "disable" and "markfordelete" can remove obstacles that fall outside the boundaries.
I don't have Fallout 4 installed ATM …but from memory, the generator and a x10 PCPO wall socket are in the new building behind the "soda" machine. Perhaps if you remove the connecting wires and then reconnect wires anew, it will power up.
I just want ask you... I installed your Sanctuary mod (separate) but want to install your bundles (THIS one). Because I built the blueprint already with Sim Settlements 2 after, do I need new game start or can I just overwrite?
Here is about I am not sure that should work without starting new game: -> "Sanctuary Hills" has "bp_janet_sanctuary_200902175939.json" blueprint. -> "Startup Settlement Pack 5in5" has "bp_janet_sanctuary_200902175939.json" blueprint. Both share the same slot (23).
IF you say there will be no problem I will use your bundles then, without deleted already installed BPs.

If you have already installed Sanctuary, you're good to go. The files are identical in every way. I was asked if I had bundles a year or so ago, so I simply added them as an option. CAS was updated a few months back. I had removed Fallout 4 from my HD, so decided to do a run where I just updated all my settlements as I had no idea what had changed with jenncave's mod. Just easy to log it as I went and update along the way. Because I wasn't focusing on many quests, it was easy to also add some bundles whilst updating the original settlement designs. The bundles were a fresh thing; my tendency was to include my method/ prep/notes for each settlement plot as I published each package. The individual settlement designs are mostly updates, so unless I do something major, I tend to just leave the original notes on the description page.

The last time "Clean and Simple Settlements" updated, many of my settlement designs were seriously affected by the terrain changes and other additions made to jencave's mod. I was inundated with comments and spent an inordinate amount of time adjusting the fit. Mod authors are perfectly within their rights to adjust their work of course, and this mod in particular serves as a baseline for my designs. So; I am on a (hopefully) final run to check and adjust if needed, some 30+ settlements, before moving on to other games. I plan to gradually release the results in small bundles as I wander the wasteland... hopefully, the bundle sequences will have some logic to them.

I do have 1 question - What MOD / technique do you use to expand your settlement borders?
I use All Settlements Extended and it doesn't cover the area you use.
