I don't have this game installed anymore, but I'm assuming you used Nexus's mod manager rather than installing it manually. If I recall correctly both the .esp and the .esl changed the names you see for the products, so, for example, instead of reading Dandy Boy Apples it would read as Twinkies. It only affected the names you read on your screen; all recipes were unaffected. --- You can just choose one of them and delete the other one.
I believe someone asked me to make an .esl at some point because they were near their mod limit. With a manual install, I don't believe you actually need either one of them if you don't care if the names remain vanilla...
No, it won't cause problems. I've just renamed the common name, the base name that the game uses to recognize the item is the same.
Renaming them is just for the immersion standpoint, so if you pick up a box of Twinkies it doesn't say Dandy Boy apples. Any recipe that originally used Dandy Boy apples as an ingredient would now use Twinkies.

Seemed the most appropriate replacement given the size of the box. It was going to be animal crackers but I couldn't find a good enough texture source to modify.
