Would it perhaps be better if you modified the output of the water pump (hand pump) or cloned it, to function like other pumps, but add dirty water to your stockpile daily.

This would leave settlers without the clean water they crave so badly. not that they could actually tell the difference, just a bit immersion breaking.

I'm not arguing the logic since making dirty water is easy, but why would you?

Dirty water is needed for all of the soup crafting.

Then, by that logic, wouldn't it make more sense to just make them require purified water? or, is there any way to make either water type work?

Oh I see, I didn't account for crafting. What acelogan says make sense too though if made such mod and had a choice of altering X recipes or making 1 new recipe I'd pick making 1 new recipe as well

Adjusting the recipes to use purified water would be the best thing to do. And it would make the most sense. If you have purified water at hand, why would you cook with dirty? Being able to craft dirty water is essentially an experience farm when you consider how easy it is to produce massive amounts of purified.
