Why the New Vegas audio? The Fallout 3 audio was better in my opinion, I actually replaced it in FNV with the Fo3 version. It sounds more powerful, like an actual 10mm pistol sounds,
new vegas' sounds more stylized while fallout 3 opts for a more generic yet realistic pop noise. amid fallout 4's other gun sounds that are somewhat of a mix i think new vegas' fits better.

just create any directories you don't have, fallout 4 by default doesn't use loose files for it's core files, it uses those .ba2/.bsa files, so they're all in there. but you can freely replace them via loose files as long as the directory and filename is correct.
This actually does not work, I've tried this with other weapon sound overhauls. As you stated, it uses .ba2/bsa files, so inputting a sound file into the folder won't work.
you can't override overrides, so you'd have to remove the other overhaul if you want archive invalidation to function properly, otherwise the 2nd .ba2 takes priority and loose files are ignored

As for new vegas it sounded wayyy better but i like fallout 3 more so yea
Data - Sound - fx - WPN - Pistol10mm
Then put your favored sound file into Pistol10mm, then rename it to: WPN_Pistol10mm_Fire_2d.wav
