Shot in the dark: try installing Eyes of Beauty. Not because I think it's better (though I do) but because it's the only mod I know that will provide a replacement for you missing eye textures without having to reinstall FO4
HumanRace is probably the biggest issue. It contains important settings and is not required for the eyes to work. Not to mention incompatibility with LMCC. The bone data is not the problem, its just rearranged. That's what happens usually when you edit HumanRace in CK. Both entries should be removed. There are leftovers from creating the eyes:
sk40male "sk40male" [HDPT:02002EAA] -> duplicates color 40 sk41male "qqqq" [HDPT:02003644] -> duplicates color 1, but with different texture set(read below) 123 "123" [HDPT:02003645] -> duplicates color 35
They create clutter and confuse people. These also should be removed, along with texture set sk41 [TXST:02003646], which uses same diffuse map as color 1.
Note: xx is the place of the plugin in your load order.
Now that I checked the esp again, I can see another problem - there is no Sk21 color for female characters. In FO4Edit you can use "Copy as new record into..." on SkEyes20. When it asks you to change the EditorID, give it the name SkEyes21. For destination plugin choose the SkEyes.esp. Now go to the new record, change the FULL-Name to Sk21. Then edit the TNAM-Texture set to point to sk21 [TXST:xx001F30]. If there is no save game that relies on this plugin, you can even add an ESL flag, so it doesn't take a normal load order slot. In FO4Edit select the plugin itself, right click, choose "Compact FomrIDs for ESL". Then select the File Header of the plugin, edit Header Flags, enable the ESL flag. Exit and save the plugin.
Forgot to mention that compacting IDs will actually change some or all of them. This means for presets that require the original plugin, the eyes will go back to vanilla until you select the color from Skarlett. Or the other problem is if you decide to share a face preset. The same eye color will have different FormID for you and for people that don't have the mod ESL-ified. So adding an ESL flag is more of a personal preference.
Thanks for the detailed help! It is working as intended even along with LMCC. I have been adding ESL flag conveniently with Wrye Bash, today learned how to do it with Xedit. Well the more I know :D
You are welcome. Yeah, that's the thing with modding the game. The more you know, the better. You often have to "get involved" or "get your hands dirty", that's the way to get mods working. As long as nothing else touches HumanRace, LMCC will work. Otherwise you'll need a patch. This mod in particular has nothing to do with race records, so the override is not necessary.
Don't try to put ESL flag on every mod. There are mods with scripts, which rely on the FormIDs of the plugin. If the IDs are changed, this might break the mod. Just be careful, that's what I want to say. And have fun.
For my taste, this is the most beautiful eyes mod here on Nexus.
Many people want realistic eyes, but I want beautiful eyes, and this mod does what it promises, it makes all the NPCs have beautiful eyes.
I've always used this mod and until today it hasn't presented any bugs, I can use LooksMenu whenever I want, change the color and format, it never causes any problems, unlike other more famous mods that you install and start to despair because of so many errors that happen.
After a whole day of struggling to figure out what was breaking LooksMenu Customization Compendium for me, I finally figure out it's this goddamn mod that's full of unnecessary/messed up entries (and I read robotized's reply here after I came to make this comment).

Authors like this are why a dislike button is needed on this website. Everybody talks about how you won't get support like the one on the Nexus if you download mods from other websites, but not once has a mod from elsewhere broken my game like this one here did. And nobody on the LMCC mod page mentions anything about mods like this breaking it, despite the fact that hundreds of people seem to have this issue.
The above aside, nice eye textures I suppose. A bit too large iris for my taste, but still nice. (SK37 is a perfect example of an iris of the right size!)
@Sunegami you just need to open the .esp file from this mod in fo4edit and delete the "bone data" and "head parts" groups. I can't share the modified esp as I don't have it anymore.
