After investigating the CC Pip-Boy paint jobs based on some comments I have seen, I have determined that probably pretty much any mod that alters the Pip-Boy in any way (including dirty edits) will break the paints unless the mod has been updated to carry forward the changes to the base Pip-Boy item.
I have created a simple plugin to fix that. All this .esp contains is the updated vanilla Pip-Boy armor entry. Place it at the end of your load order and it should fix the problem.
