I think the more important piece is how misleading the original perk description is. It's not "scoped rifles" at all, it's "shots while USING the scope on a rifle", as you say.
As for lvl2 and VATS, the only way to find out is to try it and see. Since I was halfway through this anyway and still have the CK open, it's easy to change the chance to 99% (it's 15% by default) and shoot a few things to find out. So I will. :)

Which is pretty irritating, because even in just that 2 minutes of testing, I found monsters constantly becoming HARDER to actually get full damage on. Once they fall over they're much more likely to end up behind cover. Even if it's just someone else's corpse that means you do less damage, and if they were behind something more substantial like a car, counter, whatever you end up doing no damage at all. So it actually sucks kinda hard.
I'd suggest not taking lvl 2 at all until you can also take lvl 3. At that point, between that and MacCready you're getting +45% to make a headshot, which always translates into a HIGHER chance than any other body part, and targets will probably die instantly - or at least before the 15% happens. :)

This is a great idea. I'm using several different weapon mods (like the XM2076 and the MK14 EBR) that have scopes that don't bring up a total screen overlay like the vanilla scopes.They function more like real scopes where you're looking down the barrel of the scope, versus just bringing up a reticle overlay. These scopes totally lose the benefits of the Sniper perk though because in terms of the game mechanics, they're functionally closer to the way that the reflex sights work. Hopefully this will fix them. I'm gonna check it out now, so I'll report back. Thanks!
Wait, I think I might have misunderstood this, partially because I was incorrectly remembering what the Sniper perk does. Does this do anything with rank 1 of Sniper?
Okay, yeah, I think I misread this. I was thinking that it applied rank 1 (removing sway while aiming) to all non-automatic rifles, but I think this is just bringing the knockdown ability and the +25% VATS headshot accuracy to all non-automatic rifles, right? I still love this, despite the misunderstanding. It always bugged me that we could get this killer perk only for scoped rifles, but not for the very same rifle without a scope. And the knockdown ability...well that's just good fun and the game needs more of that.
I was guessing there might be an issue like that. I suppose a little sway is more realistic anyway. Thanks for trying though, I'm enjoying these tweaked perks either way.
