The Antagonizer and the Mechanist in that game were of course two different characters as both would have vanished but they both based themselves off of the in game comic book characters from the pre war comic book's which can of course be found around the wasteland's.
So the suit's can be different version's and there can be more than one antagonist and more than one mechanist.
In that game the mechanist was a male and the antagonist a woman, he wanted to save the world with his army of robot's and she wanted to destroy the scourge of humanity to make way for the brave new world of the ant so they were both a little crazy but with a sufficient speech check you could actually get them both to stand down and surrender there suit's to you - the antagonist being the harder one to persuade.
Neither had much in the way of a lair, the antagonists was a cave with a throne and a bed, the mechanist's a disused robot service depot and between them was a small trader town.
Best of luck with this mod, great idea bringing the/an Antagonist back to the game world.
There was another that has a parallel in the game but he has not got his custom armour the Roach King whom like the Antagonist had with the ant's could manipulate the Rad Roaches. http://fallout.wikia.com/wiki/The_Roach_King He reappeared sort of in Fallout 4 as the character Regi Blattaria http://fallout.wikia.com/wiki/Regi_Blattaria But of course he lack's the Rad Roach helmet and outfit that the real rad roach king had in the capital wasteland, he had no quest so was really just a fragment character from a dropped quest while Regie may be a nod to him.
