This mod removes key components, and upon entering vault 111, the textures will be glitched and some even missing. One major example is the elevator taking you down. Also its weird how textures are invisible into the first hallway, but upon entering they pop up again, but then the lobby is the area getting glitched and non existent.

Whatever it's worth these sorts of glitches exist outside of this mod. The invisible elevator at the start is a super common one. I used to have a lot of issues in vaults where some floor textures or corners would be invisible at most angles, so all you saw was this bright glitchy light. Often it was a problem on my end with poorly assigned vram or poorly set up enbs. Perhaps it's a bug that becomes exacerbated with things that mess with precombined meshes, seeing as they happen with other mods, but there's a chance it wouldn't be fair to say this mod causes them.

The intro to Fallout 4 up until you leave Vault 111 is a *very* heavily scripted area. This means it's incredibly fragile when it comes to modded assets, as any mismatch or overwrite of data will cause it to behave erratically. This includes all the things you're referencing in your "bug report"--texture errors, invisible or broken V111 elevator, and preculling/previs glitches ("invisible" textures, models, etc. that suddenly reappear after you move to or past a certain point). While mods in the vein of Commonwealth Cleanup are among the most common to cause these issues, it can happen with anything, regardless of if Prewar Sanctuary or the Vault themselves were edited. The only simple solution to fix these kinds of problems is to disable the mod in question until you officially enter the Wasteland, then re-enable it.

To make it clear--Commonwealth Cleanup doesn't set out to "break" Fallout 4. It's no cruel, malicious joke aimed at people who want to remove trash piles from the Wasteland. The problem lies squarely in the hands of Bethsoft for making a highly structured cinematic introduction with very limited error handling capabilities.
