I think the Next Gen update doesn't like the fonts used by this mod. You can still see all the notes just fine (in my experience), but the Settlement Menu cursive fonts (for example, where it is showing that building a trader might require Local Leader Rank 2) just show up as blocks instead of letters. And the Creation Club and Mods menus (accessed from the Main Menu) also have the same issue with blocks instead of letters. I'm not expecting a fix, this is just informational for others who might run across this issue.
There is a "fomod" folder added to my Data folder with this mod. No fomod install triggered during installation process, though. Is this supposed to happen?
As long as you don't have to compact it (that would change the form IDs) in order to apply the flag, you're fine. Changing the form IDs is what would break quests, not whatever flags might (or might not) be applied to the esp. I've just downloaded it now myself and according to Vortex, it can be flagged esl without any compacting. So you should be fine! I'll be flagging mine as soon as I finish typing this lol.

EDIT: It's about to be Oct 2018 . . . maybe some spooky / scary content. Notes and pictures etc could have invisible messages & maps or otherwise unseen secret passages & notes on visible maps. These would be written in ectoplasm( by Specters ) and require a short quest (a couple quests ?) to be completed in order to get the "Ectenic Stunner" and the "Spectre Snare Mark-b00*", and the "Ectoplasm Luma-lamp" to see the otherwise invisible scrawlings on notes, framed portraits of mundane looking families. That is, until the "E. I. Mk-b00"** reveals it's sinister markings.
* Similar to the Ghost Busters "Proton Pack" & "Ghost Trap" ** The E. I. Mark-b00 is such an early beta version, it's scary.
Surely there's at least one mod author who is working on a new Halloween mod, or an update, who would like to collaborate with you ?
Today, 2018-09-30, I noticed a coffee stain filter for GIMP. ( it was odd typing that ) It randomly places a coffee stain on an image. If you contact the creator, maybe you can offer assistance or provide the person with the idea for an enhancement or two, & a variant ready for the spookacular time of ''All Hallows' Eve''.
