Add Spring Cleaning Compatibility Patch (Highly Recommended). I recommend you install the ini compatibility version (Main File). Load the esp after any plugins that edit settlements. If you are not sure, you can drop it dead-last in your load order. This will disable PreCombined Meshes for vanilla settlements only. You do not need a scrap mod for this to work, despite it's name.

I was having the same issue I saw a few others post about only seeing the texture without any repair on a new playthrough just out of the vault. Did a little googling to see if I could resolve this. Looking at another roof repair mod, I see it mentioned that it requires either a Scrap Everything type mod or adding bUseCombinedObjects=0 under [General] in the Fallout4.ini. I had to give up using scrap mods because the downtown areas became unplayable because of lag and the ini tweak does the same. But just to test, I did add that line to my ini temporarily and sure enough your roofs were repaired. Wish there were another way I could get it to work. Ah well, will just have to stick with crummy broken roofs I guess heh. Did look beautiful and endorsed regardless of my not being to use it.
But anyway, hopefully might help others who were having this issue.
Add "Spring Cleaning Compatibility Patch" and place it dead last (No ini edit needed). Despite it's name it doesn't require a scrap mod in order to work. I haven't used it for a while, but let me know it works for you.
Apparently, not sure why I didn't catch it, but the file structure was wrong. Had an extra folder in there somewhere. It's updated now and should work just fine.
ADDED: I don't use bashed patches in my game so I'm not sure about where you would place it in relation to SCCP's esp. I would say after, but it can't hurt to try it before to see if it works.

Granted, I was very late to the Fallout 4 party (only really started playing around 18 months ago), but since then I have been looking for a mod that fixes those bloody awful roofs, without going overboard on everything else. "Surely, surely," I though to myself.. "There HAS TO be a mod that basically JUST fixes the roofs with simple mesh and textures replacements, WITHOUT all kinds of headaches." Finally, earlier today, having lost track of the number of times I tried (and failed) finding something through the Nexus "search" engine... I decided to run a Google search. Your mod was one of the first that appeared... It works great, and doesn't screw up the few things I've already constructed/planted! (I think it's because of your "Not lore-friendly" tag, which I have blocked in my settings.. but honestly these are pretty lore-friendly compared to most of the other Sanctuary mods) Admittedly, I somewhat wish the ceilings were a bit grungy and beaten up, to match the walls, but I've decided that Codsworth, in his effort to keep out of "the infernal rain"... fixated on repairing all the ceilings and roofs.
p.s In my game, at least, this works well with "Place Everywhere," and if I hit my numpad "insert" key, it enable additional scrapping.
