DON'T panic!
You don't even have to uninstall Transfer Settlements. F4SE just skips loading the outdated dll, and then TS automatically detects that the dll isn't loaded and shuts itself down.
What if you are somehow convinced TS is responsible for making your updated game crash?
Uninstall TS for the time being instead of deactivating it. There is no risk involved.
Your settlements will be fine. Uninstalling TS would never hurt your saves. it's not saving anything plugin related to your savegames.
Woot, F4SE updated! What now?
TS will need an update and CDante needs the new F4SE files before he can start implementing the changes. Be patient!
Transfer Settlements requires scripts included in the F4SE download, Make sure you have the new F4SE.pex and ObjectReference.pex in Fallout4/Data/Scripts/
Don't forget to run the game using f4se_loader.exe instead of fallout4.exe.
(You can check this in the game main menu, click settings and look in the bottom right corner, it should say: v(F4SE 0.x.x rel xx) 1.xx.xx.0
there, the x's will change depending on the version numbers)
How to prevent Steam from updating the game without your consent?
Always run steam in offline mode.
OR
Set the update option to: "Only update when i launch this game" and NEVER launch the game through steam, ALWAYS use the F4SE launcher.

Make sure you have the steam client running before you start the F4SE-launcher.
How to revert to the previous fo4 version?
Let's assume you forgot to install this wonderfull backup tool. (Highly recommended)

4. Reboot your Steam client and click on console (next to profile)
5. Copy and paste download_depot 377160 377162 1577971768113543910 in the Steam console (5110854698702395686 for 1.10.82)
6. And finally, move Fallout4.exe from Steam\steamapps\content\app_377160\depot_377162 to your Fallout 4 folder
If you want to downgrade to another version, check https://steamdb.info/depot/377162/manifests/ and replace 1577971768113543910 with another ID.
