If you updating from 1.x version I will recommend to make a clean save(In the middle of the wasteland with empty inventory and naked) and move everything out of your's megaton basement if you were using it.(to ensure you can continue playing with out any conflicts)
Then remove my 1.x compilation fully and Install new one instead
(Of course you can hunt down .esp's and files that need to be updated but do it only if you know what you are doing)
