Are you sure FO3 "generates its own" dds that is "significantly worse" than its original one? - I think what happens is it just pulls its own back out of the game's core archives rather than use any mod or loose file one - I strongly doubt the game makes dds files up on the fly.

But anyway, not the worst idea to disable it - but only if it causes a problem, which will entirely depend on your weather mod. If the mod in question uses the vanilla glare texture (and many do) it should work fine. Which is why I think it's incorrect to simply call this a bug, it's more a quirk or game limitation. For the vanilla one isn't bugged. This is a (little bit) like the pipboy issue where the game gives you back your pipboy when you exit a simulation and this causes problems with mods that change the pipboy. There's no "bug" - the game just wasn't designed with such mods in mind is all.

But thanks for sharing as I'm sure there will be some folks wishing to disable it the way you have - and tweak the sun texture too. Another approach may be to switch off HDR/Bloom or tweak the amount of glare in the ini file, as per the FO3 Tweak Guide or other guides.

"significantly worse" is indeed subjective, but in the vanilla game, the sunglare changes when you enter and exit an interior cell. the sunglare that ships with the original game's BSA is much more subtle and the one that is generated (or swapped out from somewhere, I don't really know) looks like a super bright circle, shrinking and growing when the sun comes in and out of view.

I would have less issue with this problem if it just kept defaulting to the texture from the BSA, but it instead uses an unknown texture that is unnaturally bright and distracting

IIRC without FOSE fix (forgot name, works similar to SkyBSA for Oblivion), game will default to either base game bsa files or loose ones. Not exactly sure if it correctly uses other bsa without corresponding .override file, so problem may be in that direction? Not like I'd know much about FO3 inner workings, though :) It shouldn't regenerate own texture that's for sure.

Dynamic Weather doesn't have this issue. Xepha removes the sunglare and it doesn't change when you enter and exit an interior building. Maybe the answer lies there, in his files.
