Unfortunately, Fallout 3 doesn't seem to load textures from a BSA paired with a dummy plugin, so these are loose files unlike F:NV. It may or may not hit performance harder because of this.
I did a bit of testing and came to the same conclusion (at first). It turns out you just need to add masters to the dummy plugin, otherwise the BSA won't load.
You obviously have understanding of textures and I'm somewhat desperate so I'm going to ask… Is there any possibility you can make a mod to remove the mustache-like shadow that is present in all women characters? It's visible in your own screenshots. It's bugged me for years… I've tried to edit face textures myself but it was still there and I'm wondering if it's an engine thing, but hopefully you know something I don't.
It can be done, but it requires edits beyond my ability to do, and have it turn out looking correct. The shadow you mention has nothing to do with whatever face textures are used, but the actual facegen textures present in the egt files. They exist to add more detail or uniqueness to faces, but are just tinted strangely for whatever reason. Making heavy edits or otherwise blanking them out won't look right, as the faces were made with it in mind. That's why I call it "mostly fixed" as the textures weren't edited too heavily.
Wanted to say how great this mod is, I just finished changing Oblivion horses from purple to horse coloured and once you compare how they looked before, they really look bad. It took a while but this fix is a fantastic alternative to using different body and face mods which can get very frustrating. I did notice Jericho is still purple and a few darker skinned people have the green stuff, but as you say, it is mostly fixed.
I must say, it's very hard to compare the benefits of your mod without any before & after pics. I held up your two images to my game screen and I do see a slight difference but don't understand the fuss - especially one worth modding 500mb! I've never noticed anything wrong or ugly with FO3 faces. I suspect that's because I don't think folk there should be a healthy colour anyway - if anything, I'd make them all a more sickly green, blue or grey if I could be bothered! But maybe it's because I absolutely adore the game's vanilla green tints anyway? Or maybe it's a monitor settings thing? Or perhaps more probably, if like some you don't like the game's green tints and then use all sorts of mods to counter all of that, then by contrast the remaining npc faces look too green?? I suspect those who hate the green tints will thank you, but too many mods call themselves fixes when they're clearly more about a matter of taste - and that's my only criticism here.

The green tinting can be avoided or at least mitigated on characters with light skin tones. Why should characters with dark skin tones suffer tinting whereas others avoid or hide it due to lighter skin tones? Can't be intended behavior.
Far as I'm concerned, there's an issue, and that issue appears to be an oversight with the facegen system in the Oblivion era of Bethesda games. Luckily, its something they fixed with Skyrim onwards.

I like to use Mostly Fixed FaceGen Tints instead of Project Beauty and then I use Robert S - Male Body Replacer F3 and TYPE4 FO3 - Body and Armors along with Natural eyes by zzjay, Character Kit Remake - Teeth, Vanilla Hair Retextured, Vanilla Hair - No Shine, and then I let Fallout 3 HD Overhaul hair textures overwrite Vanilla Hair Retextured, because I like them better, but for anyone interested I think this combination of mods is a good NPC setup.
