It would not be because of my mod, no major world space edits are in mod. Your system is low on memory and not drawing those missing areas or another mod is affecting area.
If you enter interior cell and go outside near map marker (e.g. Super Duper Mart) or leave area and come back map marker will turn off, problem is trying to disable map markers which are enable during first encounter. If encounter already happen before install, then marker will disable otherwise you need to leave area, make note of location and come back. I am trying to find solution but I do think solution is not simple. Any help from pros will be greatly appreciated.
I like the mod and endorsed it, but if I were forced to find a fault with something, I'd say it's the size of the hit box for the encounter location map markers. At some encounters I have to crisscross the area for a few minutes to find that one tiny spot that sets the map marker and completes the encounter. On a few, I've given up trying to find the spot. On the next revision, could you make those spots a bit larger?

Not to distract from this clever field guide mod, but I'm curious about this Pipboy replacer as well. Seems like I've seen it somewhere else, but oriented horizontally. I use the Readius, but I like the appearance of this one. I hope Ruzka or someone else replies.
Its a replacer that's on a Russian site if I do recall. It has a lot of ripped content and what not on it.. in order to make sure my Nexus account doesn't get banned or anything of the sort I am not going to be releasing that site name and I am going to leave it at that.
I am not sure what triggers the appearance of the Wondrous Wanderer's Guide to the FO3 Universe, but I sure do not have it in my inventory.
[Edit] Ahhh, the Guide is initiated by finding a Random Encounter site. However, it seems that only Random Encounter sites that are populated are noticed.
It identifies NPCs populating the site when the site is found; it does not locate the site prior to discovery.
Mod does not require Vivanto's original mod, my version fixes bugs in the original design.
Correct, the guide does not start quest until at least one random event trigger (encounter zone) has been located somewhere on map. 1. Mod will show locations of areas where an encounter occurred. 2. When you roam wasteland if a random even trigger is spawned, the guide will notify you a random encounter is nearby by add a new quest objective. 3. Once a new objective is added, you will see map marker where event trigger is located.
In other words, guide will locate sites only when FO3 has trigger a random event site. Random event site trigger is persistent and will be 'on' forever once it is triggered for unique random events.
NOTE: Guide only tracks unique events only, repeat able random events are not tracked. I hope I answered you question.
