    It's pretty simple to add or remove a perk using the console command. You just have to do the usual “player.addperk X” or “player.removeperk X” where “X” is the perk's name without ANY punctuation or spaces.
    I will leave some examples.

    Worth The Wait = WorthTheWait
    V.A.T.S. Master = VATSMaster
    T.G.I.F. = TGIF
    Bang! = Bang
    I Don't Like Mondays = IDontLikeMondays
    Natural-Born Sniper = NaturalBornSniper
    Ambitious... = Ambitious
    Mr. Apocalypse = Mr.Apocalypse

    So if you would want to add the Natural-Born Sniper perk you would write in the console command the following:
    player.addperk NaturalBornSniper

    I think the rest are pretty self-explanatory.
    If you still can't get it to work, I suggest you to use the FO3Edit, select the UPP mod and browse through the “perk” table to get the value you need. I was using the “The Repairman” perk with a mod that slows the condition decrease of weapons, after a while it started to feel like cheating, so I went to learn how to remove the perk. I couldn't do it with the FormID value (the usual series of number and letters usually used by fallout's default perks) but it worked with the EditorID value (the perk names without the punctuation and spaces). I tested with some other perks to leave this mini tutorial here and all seemed to work as stated above, hope this helps!
