If you installed the mod correctly, I don't see how this is possible. The mod erases the XBOX icons from the game. It's impossible to even see them.
What you're describing sounds like someone using DS4Windows without the mod and with the "Hide DS4 Controller" setting unchecked. You get a double input problem if you don't enable that setting.
When you open DS4Windows, you'll see the "Settings" tab at the top. Click that and you'll see it. It's the first option. If your controller is connected, you'll have to disconnect it and reconnect it after doing that.
