Yeah, it's in the description that the straight leg fit will clip with most shoes. I added bold and underline since you missed it the first time. You are welcome to refit the mesh for your own purposes.

"unable to modify inner or outer wear mode with Equipment FX" What does that mean? I tested now and was able to change it from the outer legs to inner and middle using Equipment Ex.
I don't know, maybe I did something wrong. I got the All Masc version since I have the vanilla body and purchased the pants through the atelier shop.
I just find it odd that I cannot "force" any of them to go inside or above the shoes (that's what I mentionned when I said outer or inner legs as you can do with EquipmentEx), it always stays the same no matter in which category I change the pants, and it's weird considering those are the exact same pants as V's OG vanilla black pants (which you can put above your shoes or inside with Equip.Ex) but reskinned.
Maybe I did something wrong, forgot an add-on? You tell me.
It's because the mesh is edited. It will always clip.It doesn't have the garment support element that allows the vanilla mesh to do that. You can use the recolors if you want that functionality. I just unhid them:
Tried your other mod, and both (bootcut and regular) recolors don't work. The bootcut one seems to work as intended when it comes to the shape of the pants, but as for both of them, they keep the vanilla meshes and aren't replaced. I currentely am using the regular cut file, and the only difference noticable is that V's pants (black jeans) have now yellow stiches (the same one as vanilla blue jeans).
I'm not certain why, but I can't spawn your jeans thru CET. I have everything, am able to spawn other clothing, etc. Just not this one. Any tips? I tried switching between the regular and skinny thinking it may be simple, but nothing.
**wanted to add that they all appear in the atelier - which is great! However, the worn light blue do not show up in first person as is. I will check the rest, but all the others I've used have been good. Maybe update messed with them?
Sorry, just saw this. I changed the spawn codes when I released the fem version and forgot to update them here. I'll do that shortly.

I could be overlooking where it was noted but still want to clarify. Can I have all archive versions for Gymfiend in at once or do you have to only use one at a time?
These all Look so good, but they seem to clip with current Gymfiend for some reason, and not just the shoes, the entire thighs are clipping through the pants.
