For the sake of testing, done a fresh install (just wanted to convince my self that i am not saying stupid things around here). Like said, the only mod installed its yours and i am using "Vanilla but smaller items" version and here it is how it looks the pause menu ...
And here are the mods installed and my game version from GOG
The only thing that can explain better than this will be a video of this (if needed, i'll do that to)

EDIT: This seems to be the case only for "Vanilla but smaller items". The main version of the mod works just fine but i want my vanilla version that i was using it since 1.61
Will do it later but if you cant wait you can extract both archive that does those things and merge them with wkit since pause menu and main menu is seperate inkwidget of its own
