A question. What mods and console commands have you used? Anything especially weird that u may have used? I don't want to do NCPD scanner missions again but also don't want any illegitimate modifiers.
a few observations to add to the comment: seems like you forgot to get the iguana egg (was able to get it with a CET cheat). Beat on the brat in kabuki, sex on wheels, in love with my car (hidden quest) and the flaming crotch man jobs are all done, which is a shame because I really like to do these (minus the beat on the brat). I don't know if you intend to update the save but leaving this here just in case, and again, thanks for this amazing work ^^
do u got one where you arent in phantom liberty i dont have the dlc so if u do i would appreciate if u uploaded it (hope i didnt come off as rude if so sorry)

When going to change the cyberware i noticed that there's 3 available leg slots and two operating system slots, is there a way to make it only have 1 option available for each like in vanilla?

I used this mod Cyberware-EX at Cyberpunk 2077 Nexus - Mods and community (nexusmods.com) for that. Check there for more details on removal.
