I don't know if this has to do with your mod or not (a handy addition btw,) but it's the only one I'm using that affects the mission setup screen, and this hasn't happened before.
I am now having problems equipping all my gear. I have 3 heavy armors, for instance. I equipped two of them, but the third wasn't showing up, so I hit "remove armor" as usual. It still wasn't showing up. So I hit it in one of the character screens. Now one heavy armor appeared, as I expected. But when I went back out to the squad screen, the other two no longer had their heavy armor on! Trying to reequip on them, now those two armors are gone.
I had a similar situation with grenades. I'll do more fiddling with that when I get back, but I'm heading out the door soon.

I don't think any of those mods would be responsible for this, but I have seen bug reports on the 2k forums about disappearing inventory items. It's possible you're hitting a vanilla bug here.
For the record the one and only effect this mod has is to draw a new sprite on the loadout screen. It doesn't change the game history (where the inventory is recorded) at all. It does use some base game utilities to search the inventory for available upgrades, the same ones the are used in the vanilla soldier screen to mark the weapon upgrade menu item as important. But these shouldn't change the inventory unless they contain bugs.
For someone with an ADHD riddled mind, this will help me out so much. I've encountered a peculiar bug in my game with regards to PCS. I very often forget to set these after I pick them up in missions, and after a few missions I'll remember certain PCS that I had looted and go to set them only to discover that all my PCS are gone. Has this happened to anybody else, where if you don't use them you lose them? Anyway, I'm hoping that this mod will help me remember to use them right away, or at least remember to check if the bug is actually telling me that I looted PCS when they never appear in my inventory in the first place.
Weird. I haven't encountered any missing PCS myself. In my current game I found only 1 for the longest time, but then found one more I forgot to add for 5 or 6 missions and it was still there when I was testing this mod.
