Have you taken a look at T3nd0s perk overhaul? http://skyrim.nexusmods.com/downloads/file.php?id=9286 You could use some of his ideas. I would be using his right now except his doesn't try to balance the perks like yours (I love that you replaced the +% damage perks and reshuffled as necessary).
Also, balancing the backstab multipliers I think is a fairly high priority (idea: make the backstab perks work by increasing critical strike chance to 100% when stealthed, and then make critical strike damage scale to your stealth / blade / archery skill points?)
Also, I kinda like how ABSE buffed the one handed specialization perks: "Hack and Slash war axe bleed damage tripled. - Bone Breaker now increase stagger chance of warhammers by 10/15/20% in addition to existing armor ignore effects. - Bladesman critical damage from 1/1.25/1.5 to 1/1.5/2." (I'm a one handed axe person, and I like the bleed idea)
Some ideas here similar to the ABSE's balance mod, but that's a good thing since I also had similar ideas to his mods meaning there's some agreement on what's just not working in Skyrim and how to fix it to a degree.
There's one thing that must be taken into account though, the only proper way to make Skyrim more challenging and interesting is to balance the game around Adept and only Adept. The way Master scales the game completely screws everything up...
I'm working on bringing the Smithing perk tree down to Adepts level's atm after starting a new game completely ignoring it and seeing how much more fun it was compared to my first character.
Interesting take. I had a different experience, however. Even perked all the way up in Armsman, with weapons improved even beyond legendary status, I still found enemies to be damage sponges. Bleeding, armor bypass (the latter of which I am not even certain works) don't seem to unbalance things much. . But then I guess mileage varies in this regard. . Keeping an eye on this and other combat mods. Interesting to see how this turns out. . As for suggestions: How about increased critical chance and crit damage with swords only if opponents are staggered. Been trying to find some way to change bleeding perks so they only effect opponents wearing light armor, but so far been unsuccessful. Might be possible, though.
