If you put them in Whiterun, for it to be a bit more lore friendly you should have them appear there once the Stormcloaks have taken Whiterun from the Imperials, since Whiterun starts out Imperial.
I believe I may be of assistance here if you want the Sons and Daughters of Skyrim to spawn after Stormcloak Victory.
Assuming you use the Creation Kit, here's what you do: 1) Select the character, go into its Reference (i.e. double click on the NPC). 2) Go into the Enable Parent Tab. 3a) In the first drop down menu and select Wilderness (6,0) (of the Whiterun World Space). Then in the second drop down menu select "CWGarrisonEnableMarkerSonsWhiterun" 3b) Manually select the "CWGarrisonEnableMarkerSonsWhiterun" xmarker using the select reference from render window button. Repeat for the other NPCs.
Why'd you put them in Whiterun? Wouldn't Windhelm be more suitable? And why next to Clan Battle-Born's (the imperial loyalists) house!? If you wanted them in Whiterun you could have had them hiding inside the Graymane's place.
I put them in whiterun because thats where all the noobs put there stuff and beside the Battle-borns, because why the hell not! As Erkki6 said, its a great "F*** you" effect
