About the clipping, try changing the priority. Open up your plugin in the CK and then open/view the WenchBootsAA settings agian. Where you changed the meshes for the male model, at the bottom of the males section you should see "priority". It's defaulted to "0". Try changing that to a higher number. This should make it so the boots will override the calves meshes on making the calves meshes invisible on any ArmorAddon whose priority is set lower then the setting on the WenchBootsAA, so there should be no visible clipping on the male body. I hope this helps you.
Unfortunately I use the digitigrade Khajiit mod (I did some rummaging around in the Creation Kit to get this to work with that, which I may or may not upload as a compatibility file at some point), so the version my Khajiit has on wouldn't really illustrate it in an unmodded game.
What I can tell you from casual playtesting is that there'll be some minor clipping with outfits that have long trousers, and unfortunately some minor calf-clipping unless you've gone for a skinnier build. My guess here is that Bethesda made the boots for female characters and for whatever reason never tweaked them for a male body type, hence the completely different model in the vanilla game. I'll upload a picture of a nord mage using them at some point to illustrate.
For whatever reason the digitigrade model is much thicker and doesn't get any clipping, so when I get around to uploading the compatability file I'll include that.
