I have the same problem. Not sure what facegen textures we're talking about. I only see a single download available and it's active.
Edit: I dug into the zip file and figured out what you mean. I went into my Data folder and found and removed the facegen textures for Thaeril and then loaded up the game and there was no change. She still has a dark elf head on a light skinned body.
FWIW, I do have CBBE installed. But this is the only instance I have seen of a head/body mismatch.
So I also removed Data/Textures/actors/character/woodelffemale just in case there was a file in there that was overriding the normal behaviour and I still didnt see a change in game.
Another update! I have solved the problem, at least on my system.
I followed the instructions in this video exactly and now my character's whole body is correctly color-blended:

Note that you can't select 'All' objects and find Thaeril and do the export that way. For whatever reason it does not work, you must drill down through the Actors category to find her and then do the export. At least that's what worked for me.
