Did you pay much attention to the story? Valerica is there (fitting for a vampire) because she is in hiding and she is in hiding for a very important reason.
Still, that has nothing to do with the fact that there are still gates in Skyrim.

No more gates could ever be created after the oblivion crisis. However its your mod and you can do as you please and create your own lore if thats what you choose to do.

You havn't used any lighting so your cell looks really bad A nordic dwelling exterior to some sort of oblivion rest doesn't seem all to logical
I suggest maybe following through the bethesda creation kit series with your level from start to finish and then releasing an update!
Edit: They may or may not be disspearing because you dont have navmesh...? Just a thought
