It has something to do with the faction setup on the horse. I had a hell of a time just setting it up so that both the bandits at the cave and your followers were not hostile to it. I'm not about to go through and test the horse out with every faction in the game... I may just delete the damn horse, it's been nothing but a pain since I started this mod.
I fixed a little mistake on my part, I noticed that every time I would update this the bandits would return. It was because every time I uploaded a new file, I was including the version number in the file name. What this did was it caused the game to think it was a new mod each time you updated. From now on, all files will have identical file names, and versioning will only be noted in each file's detail in the file page. This should make upgrading a seamless process, so when you update nothing changes but the content that was updated.

I also added a few standard containers next to the armor workbench in case you want to store anything you don't want included in the auto sort system.
It's working fine for me. Did you recently add any other mods? Did you change any load orders? What did you do between when it was working and when it stopped working?
Now i have a problem. The mod don't run for me. I activate it on NMM, but when i run the game, the bandits or structures are not here. BOSS shows the mod unrecognized. Please help? Hehe. Thanks!

Also the follower issue was with UFO and not this mod, sorry
Not that they can kill him, he just runs off, but it is kind of annoying.
Also, every time i get on Stupid horse, my follower heads home, i can ride the horse or have a follower, not both
